I've never understood why these kinds of settings are stored in the registry (besides the fact that Microsoft said so <g>). IMO, they are application data. What if Windows is reinstalled on the machine, or the user logs in and uses a different machine? Storing settings in tables (or in .ini files in the application data directory, as you suggested) makes life a whole lot easier.
An example of this foolishness is 'My Favorites' in IE. To have a backup of this, you have to run an export routine. It would make a whole lot more sense if these were stored in a data file (with a configurable location) in "My Documents" folder. Then it gets backed up every time data is backed up.
