You can't in the limited edition, but I'm pretty sure in the full version you can specify a DLL to use for various "custom actions" such as uninstallation. The DLL can remove additional files.

In the limited edition, that's the way to go. Same thing with Registry keys created by the app -- have InstallShield create the top-level key so it knows about it.
