Although there are no planned activities for spouses, she may be able to find other spouses to do some things with. Even if she doesn't, there's so much to do in San Diego that she definitely won't be bored!
I'd start with the trolley tour. It takes you all over San Diego, you can get off and on whenever you want, and it's a great orientation to the city. Balboa Park, especially the San Diego Zoo, are great. Old Town is good for an afternoon to walk around. SeaWorld is lots of fun, albeit a little pricey (like most theme parks). Cabrillo National Monument has a beautiful view of the San Diego bay.
If your wife likes shopping, Horton Plaza and Seaport Village will easily keep her entertained for a couple of days.
As for dining, you can't miss the Gas Lamp area. There are several blocks full of wonderful Italian restaurants.
