What are you trying to do that a standard, off-the-shelf HVAC controller can't? There's a surprisingly large number of issues in trying to do something like that and you're likely to spend more money trying to roll your own.
Having said that, data acquisition cards usually come with API and/or admin software (maybe even ActiveX these days) that can be used to query the inputs on demand and/or write output files to disk.
