If windows (Document View, Properties, Command) are configured as Dockable, then they are treated as toolbars and as such, always on top. If you deselect Dockable from the Properties window, the AlwaysOnTop menu selection becomes enabled and you can deselect it.
As for you question about docking the Command window in the Datasession window, all windows (or mostly all) can now be dockable. One of my favorite configurations is Tabbed. You can dock one window and then drag another window's title bar directly over the docked window's title bar. The windows will now be docked in the same space with tabbes at the bottom to access each one.
