With the project open, go under menu Project | Source Control | Add Project To Source Control and then follow the screens. This will add your project to VSS at whatever point in the VSS tree you wish.

This is all assuming you have VSS installed and have VSS as your primary source control system. To do this, simply install VSS and then in VFP go under Tools | Options and go to the "Projects" tab. Halfway down you will be able to choose your source control provider, and Visual SourceSafe should be on the list!
