ME does not use the CONFIG.SYS entry; instead, you need to run MSCONFIG, and add the following line to the [386Enh] section of SYSTEM.INI

PerVMFiles=120

It is case- and space-sensitive. If you need a larger file count in FPDOS, there is a documented problem with ME and FPDOS; see the MSKB for details and a workaround.
