W2K is not a combination of Win98 and WinNT. It is the next version of NT. When you installed W2K, you installed a complete version (even though the CD may have been an upgrade). IOW, when W2K is running, the Win98 code that is was previously on your machine is no longer relevant.

All that said, there are other issues with upgrading from Win98 to W2K. Are you saying you installed a W2K upgrade on top of an existing Win98 install? Two things that come to my mind are pre-existing application (and driver) DLL's and the registry.

Personally, I tend to get better results by formatting a hard drive before installing an upgrade. Yes, you will have to reinstall your applications and reload your data, but the install will be a lot cleaner, and may solve some problems. When you install an upgrade on a clean hard drive, it will prompt you for the CD that qualified you to purchase the upgrade (again, it will not get any code from the previous version CD...it is only to make sure you qualify).
