I think thats a terrific thing. It means you know where to find all your files, the OS knows where to find your files (in the Open Dialog boxes having My Documents there as a short cut eases use), you only have to backup one directory, and, nothing stops you from creating custom directories there.
As for storing them logically, I think "My Documents" seems like a logical place to put all of my documents. I know my grandma would have a hard time looking in "c colon backslash docs" for her stuff. With Windows XP and its task oriented design, creating sub folders in My Documents (and all folders) is easier and more obvious.
