Well, an .EXE is at least potentially an out-of-process COM server; if you're running it as a desktop app, it's clearly using the single-threaded engine, but an .EXE can allow for multiple clients to address a single server at the same time. I let the installer worry about the issue; since they should be in sync, I'd say pick one and go with that.
