This is a known [to us at least] that the more files you add to the project, the slower it becomes until it just quits. Mike Stewart also tested this with the full IS version, and the same problem exists there as well. One solution was to zip a bunch of files that do not need registering then adding that zip file to the project. The downside, is that you have to come up with your own method of extracting the files to where they need to go. :(
