I recommend you consider running your Web Connection application in COM mode, which allows you to FTP a new EXE up to an "UpdateExe" directory that you specify in the "UpdateFile" setting in wc.ini.

Then, you simply go to the Admin page for your WC app and click on the UpdateExe button. Web Connection will hold requests to the site, stop all instances of your COM EXE, swap in the new EXE from the Update directory, restart the COM servers and release the hits to the site. All automatic and done in just a few seconds.

To me, this is one of the best features of COM mode, in addition to better performance, auto-restart of hung servers and auto-running of the COM servers even if no one is logged in (with the proper DCOM settings that specify a user account to run under). File mode generally will require much more baby-sitting of the site and more awkward updating.
