VSS - or other source control software, for that matter - does not work well for data structures. You need some workarounds here.
What I currently do is keep an empty (no data) version of the database. Here I make my changes. Also, I have a program that combines the empty (new) structure with the old data. But this doesn't have much relation to VSS.
