Is there an easy way to figure out what indexes in my application are being used? I have everything in a project.

You would have to parse your project for ORDER (SET ORDER TO IndexKey, USE MyTable ORDER IndexKey).

You may want to retain some indices for optimization - but by no means all (see FAQ#8109).
