Ok, it turned out that old instances of the COM server was stuck in memory. So, this was locking WWC to update the exe. This probably was related at the installation time when we tried to configure it and old references were probably in there.
I suggest the following for enhancements:
If such a situation is present, the UpdateEXE prodedure should return a message instead of a confirmation that the file was updated.
I also tried to rename my UpdateEXE file to a dummy name and I got the same message instead of a message that should have said, the UpdateEXE file doesn't exist.
