This is actually good news. Just today I wrote a little utility to pack all the dbf-like files in the project and to recompile the stuff along the way. I noticed the executable shrunk very little, maybe 2-3%, and that seems to be the one read-only dbc which is included in the project, which was packed. Also seems to be compiling faster than previous versions - probably because of this packing.

Short of writing project hooks or using VSS, I wouldn't know. Compile Class command doesn't trigger any event that I know of, that you could use to grab the opportunity to do a backup.
