I've ran into the same thing. Easiest band-aid is to just alter your package and exclude the file it cannot update and then re-install the package. The file(s) you cannot update are newer date/time stamped so they should work no problem. I've had to do that with a few machines due to a problem with a setup of a server's Time Zone.
