Just a SWAG, Have you searched the project for any instance of the erase command. I had a similar situation where I was deleting tempfiles using the command erase (m._tempfolder+"*.*") which worked very well except in one place the variable m.tempfolder was being reset to a blank character string and the erase wiped out everything in the project folder that was not open.
