Yes, you can run a Post-Setup executable to ask the question and run the appropriate routine. If you need this to run before the end of the install, then, no it wouldn't work.
For updates, the workaround is to regenerate ids (look for the regenerate option or something to that effect - I don't have it in front of me right now).
