Now, really, I don't have experience with different OS - we use only Windows 95 and Windows 98 here.
However, I would think that one of the tasks of a program that creates installation programs is precisely to take care of OS-specific differences.
I suggest you try and see whether it works. If Setup Wizard gives you too many problems, search for another solution (a professional installation program). This should be cheaper than creating your own solution - but I don't think it should be necessary - probably the Setup Wizard will just do.
