Who knows. I also take allot of Windows updates. They seem to write a lot of $NtUnistall???? directories under WINNT. I don't know if stuff under WINNT gets extra scanned.
I work on three development machines and I only get the problem on one. Funny thing. With my duel 800 Dell, when I do a Windows Key +E to launch explorer it can take about 15 seconds to launch. (Of course I just did it now and it came up right away.) These problems always seem to happen with the last few service packs before Microsoft is about to release a new OS version.
