The Check/Uncheck will either check all messages or uncheck all. Just hover your mouse over them for a tooltip.

The message count is the number of currently displayed messages in the top frame.

I also no longer get the URL color change.

>UPDATE: I figured out that I can check a bunch of messages and click on view to view those messages instead of just one at a time. The other items listed below I am still not sure about though.
