Here is a quote from MSDN about JScript.net:

JScript .NET programs can also be compiled (using jsc.exe, the new JScript command-line compiler) to create executable programs.

However, you won't find many examples in VS.NET that use JScript.net. The language you choose really depends on your preference for syntax. Here is an article written a long time ago about language preferences. I don't agree with it 100% but it does give some good feedback about pros and cons of different languages.
