I'm not familuar with what you are doing, but I know a little about when things are ran. I don't think this is your answer, but maybe.

Is there some sort of program that you are having to run in startup?
If so, that's your problem. Startup items are ran after you log on. If you can run this program as a service, I think you'd be OK. It's been a long time since I've been on a NT 4.0 PC and I'm not sure exactly how to do that. It's in control panel.
