You can't avoid it completely. I suggest that you either:
1) Make changes only to the original menu, not manually to the MPR file.
2) Or,
rename the MPR file, make changes, and then, if you re-generate the original menu, apply changes to the MPR file manually. In other words, have the original as a "model". I found this necessary to use a multilingual version of the menu (replace texts in quotation marks with variables).
