Don't know about that, but I can tell you this: I installed IE6 SP1 on two Win98 boxes and I think it blew away an older security update, namely MS02-014 which I had installed back in March. My Win2K boxes are still running IE 5.x so I don't know if this is an issue under Win2K/XP or not.

The reason I think IE6 SP1 may have done something to MS02-014 is because on both of these Win98 boxes, MS02-014 showed up again on the "critical updates" list again the day after I installed IE6 SP1. The MS web page for MS02-014 (http://www.microsoft.com/technet/treeview/default.asp?url=/technet/security/bulletin/MS02-014.asp) hasn't been revised since it was originally posted in March, so I don't think this was a new release of that older update. IAC it was easy enough to reinstall MS02-014, and both of these machines are running fine under IE6 SP1.
