While I don't know about the file limit, I would suspect that performance would go down long before you reach 20,000 files. Perhaps you should divide the files in several subfolders, separating by date range, number, first letter(s) of the filename, or some such criterion.
Several systems that save information in files do this, for instance, Visual SourceSafe.
