I posted the message on http://community.installshield.com and got a quick response from an InstallShield Developer. She thought it sounded like something getting messed up in the Setup Types view. After emailing her the ism file she replied stating "And yes this is indeed
a bug which we will be fixing for the next release."

She did fix the ism file for me though and everything is fine.

I got into ISX deep today and created a very cool installation giving users descriptions of and complete control over the installation of every executable, dynamic link library, merge module and data file. What a flexible program!
