I would use regular mail unless the company says they want email. (Which includes the online job search sites like dice.com and computerjobs.com). Use good paper and envelopes. It doesn't cost that much more and makes a better impression. The other thing you should do is check and double check that there are no typos or misspellings in your resume or cover letter. That sounds obvious but it never ceases to amaze me how many job applicants don't do this. Again, you want to avoid giving the company a reason to reject you without even an interview. If your resume or cover letter are sloppy, they are likely to think your work will be sloppy as well.
