Don't include the data files in the workstation setup program. To answer your original question (about 2 setups), the setup for the server needs only to have the data files, along with the workstation setup (in a setup folder, for example). There is probably no reason to actually install your application on the server.

You might be able to go without an official setup program for the server...since all you need is the data copied to the server, along with the workstation setup files.
