That's "NTFS". From what I know, do so by all means. As far as I have seen, NTFS offers the following advantages, among others:
Smaller clusters.
You can compress individual files or folders.
Several additional secutiry options, which I don't know in detail. I do know, however, that NTFS folders can have several attributes related to security. I believe that under NTFS it is possible to block access even on the same machine, but not with FAT.
The first two options help you save space.
Later versions (after NT4) were supposed to include built-in encryption, but I am not sure about the details here.
