A couple of comments and questions...
Are the machines running Ok with other applications? Upgrading from win9x to 2k or xp - needs quite a bit more RAM, processor, etc.
Have you checked the temporary file settings for your applications? Ie, are the applications using a network folder to store temp files? If so, move it locally.
Are you running a shared exe? Or is the exe on the local machine?
My experience has been that the performance is about the same or a bit better when moving from 9x to 2k or xp. Also a lot more stable.
