I started using the full InstallShield Professional product about 3-4 years ago and never looked back at ISE since then. The professional product gives you far more flexibility and control with the installation and scripting. If the price isn't an issue (don't recall the cost), then I wouldn't waste any more time with ISE and just go with the full scripting product. I've never had a single problem with it and it works completely as expected.
