I would check the "Power (Management) Options" (in Control Panel) for your server (and set Schemes to "Always On" and Power Down to "Never"). Windows will "misread" some apps in terms of activity and will shut down the monitor and/or drives or put the system in "standby mode" at inopportune times.
You might also check "Scheduled Tasks" in Control Panel and disable those.
The above is meant to insure that your "server" doesn't become preoccupied with other than the task at hand.
You might also run System Monitor and monitor "Unused physical memory". Win98 will often lock up once this number approaches zero, due to problems in its memory management which results in a poor job of reclaiming freed up memory.
