I don't know much about NTFS. In the case of FAT16 or FAT32, the information is not stored in any file. Rather, it is stored in an area of the disk which comes before the file area. I believe the order of the objects (in a FAT16 disk) is: boot sector; FAT (2 copies); root directory; area for files and directories. In FAT32 it is a bit more complicated.
