I have experienced the same problem. The way I've worked around this is by running the web app, then (without closing the browser) go back to VS.NET and select Tools + Debug Processes, select "aspnet_wp.exe" and attach to it.

After that, VS.NET and ASP.NET seems to communicate and that allows VS.NET honor the breakpoints.

I am anxious to try Cathi's solution. It seems to be a much better (and permanent!) approach than mine.
