Run some real-world type queries against your data, let SQL Server build the statistics for a bit, and then see what it wants you to have for indexes.
Well, as part of specific framework, even if SQL Server tuning wizard wouldn't suggest me to index a specific field, we do have a set of framework fields that are present in each table and need to be indexed. So, for those at least, I would like to have them in.
