I think there's general agreement (including from Microsoft) that nothing in the EULA prevents you from using a licensed copy of the development environment on Linux.
Section 3.1.a.ii (quoted below) might be construed to prevent you from distributing an executable on Linux. There are a couple of challenging questions that can probably only be answered by a court. Does "in conjunction with" means that must be running Windows on the machine in question? Does this clause restrict the DLL's or only the MSM's?
Here's the quote:
(a) If you choose to redistribute Sample Code, or Redistributable Code (collectively, the "Redistributables") as described in Section 2, you agree: (ii) that the Redistributables only operate in conjunction with Microsoft Windows platforms;
