The problem is at the source. Whenever a message of thread ID is present, it shouldn't go in a new window. Many code in there are relying on the fact that the message should be viewed inside the messages area frame definition.
Once the message is showed outside the messages area, there is no way of detecting if it is within the messages area or not.
People are used to have a new window when they click on either a message ID or a thread ID. If we change the default, we'll have to include a setting in the account setup so anyone who wish to keep it will be able to. But, we'll add a mention that proceeding further than the view of the message, when outside the messages area, either by changing such a default or by forcing a right click open in a new window, will provide the message as is but from that point no additional support could be provided.
