The prefixes
a, anti, in, im all express more or less the same: a sense of "opposite" or "lack of".
www.dictionary.com defines "atheist" as "One who disbelieves or denies the existence of God or gods". I don't understand this as "not being sure" or "not caring". You will probably want to compare definitions in other dictionaries.
