With all the pseudo-religious under-currents around the matrix, the OS seems to support what the hardware guys call Plug and Pray ;)

The movies attempt to make us accept The Matrix more easily. Since the movies are fiction, The Matrix cannot exist, so we don't bother trying to manipulate things, since we "know" we can't alter the depiction. It's just their way of saying "Settle down and go back to sleep!".
