Most likely you have a permission problem with the ASPNet and IUSR_ user...
Security in Windows Server works a little differently than with Win2k I've found. I've had problems with the built-in system account rights in some places where in addition to these accounts the USers group was required to get things to run properly.
Also, make absolutely sure you have virtuals created for each of your apps... the error message that comes back if you don't leads you to think it's a completely different problem.
One more thing I saw is that ASPNET account needs rights on the system root too in order for the diskwatcher components required for asp.net's file change detection...
Unfortunately I don't have a list of hard and fast rules - but these are the things I ran into on both machines I installed on (my laptopo and my Web site).
