One frequently cited reason for slow performance is anti-virus software. Turn it off temporarily, and check how fast the program runs.

Otherwise, I think that Windows 2000 requires more memory. If the machine doesn't have enough RAM, it will run slower with Windows 2000, since the OS uses up more of the - perhaps scarce - RAM.
