I'd like to add one suggestion to Wayne's excellent ones: are you running the EXE off the server, or is it installed on the individual machines? If it's on the server, do you have a CONFIG.FPW file that tells the clients to use the local machines for temp files? If not, that will slow your queries down significantly.
