there is no real problem but you need to make sure that you are using cdx-files with Clipper. I have apps built in Clipper, FPW26, VFP6, VFP7 and VFP8 that co-exist very happily.
Instead of using the CDX that is available with Clipper I suggest you move directly to SixCDX. This is the more potent version of the Clipper version. It is far superior in tight memory conditions and faster than the default Clipper version.
Item 2: don´t reindex tables with VFP. If you use memo-fields, VFP will turn them into a different format.
