You may have been able to save yourself trouble by just scanning the headers and selectively deleting the ones you could see were viruses by the from address or subject.
If they indeed for noticeable, but there is a feature with POP3 for just headers.

We had a lot of the Sobig virus being sent to our addresses for quite a while. Rather annoying, I think these virus writers need to find better things to do with their time.
