VFP itself or any VFP executable will create foxuser files at startup. You can prevent this by adding RESOURCE=OFF to a config.fpw which is in the path, or in the VFP or executable startup directory, or is built into the executable.

I have seen foxuser files be placed on the desktop if the application exe is started from a shortcut on the desktop, and the shortcut does not have a path in the "Start In" box in the Shortcut properties Shortcut tab. If you populate the "Start In" with the folder that contains the exe, the foxuser files will go there.
