I've once seen a similar situation (not with FP). There were thousands of deleted files that are never purged. Purging helped.
PS: Put FP app in client machines and set their tmpfiles to local drives for perfomance. ie: in config.fp (or config.fpw for FPW) add lines (c:\Temp exists) :
tempwork=c:\temp
sortwork=c:\temp
progwork=c:\temp
