Windows 2000 Server doesn't have a hard limit on users. It is just a matter of licensing. The only edition specifically limited is the one from Small Business Server, which is limited to 50 connections, I think.
Anyway, can you try to describe this problem in more details? There is some specific option at which the program gets locked?
How's your setup? Are the clients running the executable from the server, or from a local copy?
