Hi Jerry
the recommendation is that you manually submit. the tools are often rejected by the engines and the rules change without notice.
You should also try to get listed in DMOZ - a slow, painful but worthwile process.
Tools like my (free) Botspotter help to identify search engine progress while other SERPs tools let you know where you rank. You have to know if you're indexed before you can worry about where you are placed.
And as David says, the engines will find you if you get into Google. The directories may not and the key directories are DMOZ, Jayde and JoeAnt (in my opinion) mostly because they're free and I don't believe the PPC (pay per click) engines are as useful.
That said Google's adwords have very good results.
